If there is both a comma and a yet in a sentence, do we view this as a support or contrast when solving the sentence?

Generally, the comma and the yet would be blocked together as a contrast.
For example:
You can’t deny he’s made good progress, yet there are some major challenges he needs to overcome.
You can’t deny he’s made good progress [, yet (-)] there are some major challenges he needs to overcome.
Or, if you wanna be purely mathematical, you can put the “yet” with the right hand side:
[You can’t deny he’s made good progress] [, (=)] [ [yet (-)] there are some major challenges he needs to overcome.]
Either way it’s a contrast here.
